After his playing days, Applewhite transitioned into coaching. He started his coaching career as a graduate assistant at the University of Texas in 2003. Over the years, he held various coaching positions at different universities, including stints as an offensive coordinator for programs like Rice University, the University of Alabama, and the University of Houston.

In December 2016, Applewhite was named the head coach of the University of Houston football team, where he served for two seasons until December 2018. During his tenure, he led the team to bowl appearances but was dismissed after a disappointing end to the 2018 season.
